If you have access to AE im guessing you may have access to premier also? If so that does a good job of stitching clips together where you can add transistions, audio tracks etc. And you can export from it with several good codecs using decent compression.

is there an easy way on a Mac to rotate a video clip, I've used iMovie but it seems to loose the top and bottom of the clip.

You would need to reset the composition size to match, so they width became the height and the height became the width. Either that or reduce the clip in size to make its new height fit the existing composition dimensions. not sure if you can do either fo these in imovie
